There are multiple things, so let's address stepwise. Essentially, your concern seems to be, daily routines have deteriorated the actual goal in career. But let's accept one thing clearly. None of the goal in life is immediately achievable. You seem to loose patients, hence you also might tend to loose the direction.
"My office is 50km.." Daily routines are to be seen(or made) useful rather than burden. If reducing 50km travel is not practically feasible, make the journey useful (or at least think in those direction).
"..with no substantial growth.." The only conclusion is, despite of you worked for 8 hours a day, there is no substantial growth. Instead of blaming the system around you, look into yourself deeply and identify the "gravity". While doing so, accept the fact that "substantial growth is not immediate", however, keep an eye on you are directionally correct.
"I think there is lot to be achieved & I would like to go abroad for PhD.." There is a clear myth. Let's be clear on the goal/achievements. A goal can not be doing PhD or going abroad (those were ways and means), but tangible outcome from your expertise/education. Fix the goal and directionally move through it. Running doesn't help just because some-one else have run. Every person (and her/his environment) is unique , hence you choose the path and speed that best fits your lifestyle ( and work-life balance). If you goal requires Ph.D, just do it, meaning directionally approach to do Ph.D.
"I have constantly started doubting myself." The above lines are very first reason of your gravity. Get rid of that. As far as I know, you are known for enthusiasm and that’s your strength. Don’t try to convert that into your gravity.
"This has made me physically & mentally weak." It is self-explanatory of what has made weak. Just get rid of that.

Leave all these junk. Just ask few questions to yourself deeply.
1. Is my career is dependent on the environment in my office/lab..? 2. Am I mentally a scientist? If so, what should be my thought process? 3. Am I terribly "affected" by my environment? If so, where is my actual issue ?
